If a fresh battery doesn't restore handle response but the vehicle still starts, the fob itself is probably okay. That points to the antenna circuit on the door side, not the key. If both the handles and the start function are gone, that's more likely a sync issue or a dead fob, and that's a service call.

I found a used fob online with the right factory FCC ID. Can I just program that myself?

No. The 2007 CX-9 smart key does not have a DIY self-programming sequence. Registering any fob, new or used, requires diagnostic equipment connected through the OBD port.
