Both have to be done correctly or the Jeep either won't respond to the buttons or it won't start.

Not necessarily. Start with the CR2032. A weak battery will kill button range and responsiveness well before it affects the transponder signal, so the Jeep keeps starting while the remote functions go dead. Swap the battery first. If a fresh CR2032 doesn't bring it back, the remote may have lost its pairing to the vehicle, which can happen after a battery disconnect or certain electrical events. That's a reprogramming job, not a new key.
