Noticeably more. When you still have one working key, adding a spare is a shorter session. When every key is gone, the immobilizer has to be fully reset and at least two new keys have to be programmed in that same sitting before the truck will start. That is two keys instead of one, plus the extra time for the full reset procedure. On top of that, if the truck isn't starting at all, you may need a tow just to get it somewhere accessible.

The single best thing you can do right now if you only have one working key for your F-250 is get a spare made while that key is in your hand. It will cost you a lot less than the all-keys-lost job, and it gives you a backup if the original ever breaks or goes missing.

Do aftermarket transponder keys work on a 1999 F-250?

Sometimes, but quality matters more than brand name. The 1999 F-250 uses a transponder chip inside the key head that has to communicate correctly with the immobilizer during startup. A few things cause this. The transponder chip inside the key head can fail, especially on a key this old. The receiver ring around the ignition column can get cracked or shifted out of position. Or the key was never fully programmed to begin with, which happens when someone programs one key and forgets the second has to be done in the same session.

Worth noting: if a security warning light stays on after the engine dies, that points more directly at the immobilizer side of the problem rather than a fuel or ignition issue. That light, combined with the start-then-stall behavior, is the truck telling you it saw a key it didn't trust.

Can I program a second key myself at home on a 1999 F-250?

There is an onboard procedure for this generation of Ford's anti-theft system that some owners have used successfully, but it requires you to already have two working programmed keys in hand to add a third. If you only have one key, or zero, the self-service route won't work and you need a technician with the right equipment to do the reset.
